Can you fit the cylinder head cowling with the engine in place?

And what's best... fit complete exhaust system to engine ahead of engine fit?

I've all stock kit including std exhaust..

I've fitted the engine but not connected anything yet.

Assuming that it is a standard engine and exhaust, it is unlikely that you’ll get the head cowling past the u bend so put the cowling in place loosely and then fit the ubend. Once that is done, tighten up the cylinder head cowling.

As the standard box silencer is pretty light, you can fit it before or after you fit the engine into the frame.

If you remove the rear shock and rubber engine stop (you may need some weight on the back of the frame to give you clearance) this should give you enough room to manoeuvre the head cowl into place with the exhaust u bend in place if not remove the u bend, put the cowl in place, refit the u bend then bolt the cowl down. Loosely put all the fixings on before tightening down as the can be a bit tricky to line up. And it is easier to put the exhaust box on once the engines in the frame
