Is it possible to tighten the exhaust nuts and replace the head cowl bolt, with the engine in situ?? Any top tips??

Yes

Take off the rear shocker, remove the spark plug and your exhaust which should give you room to take off the head cowling.

(On a normal sized head that is)

Removing the rubber bump stop will give you a few extra mm need if sliding cowling off.

All spot on advice from experts ;)

It may be worth loosening the fasteners you speak of so that the exhaust sealing faces/gasket can be cleaned up/replaced/re-sealed prior to tightening up the exhaust properly... :!:
